  1. change box to tablet form
  2. switch the "small metal plate"
  3. switch to box form
  4. open compartment, put in powder
  5. change to rod form
  6. grind powder
  7. change to box form
  8. open compartment, get upgraded powder

Rinse and repeat steps 4 to 8 for more uses. Except for the rinsing, that would kinda be bad for the powder.

You gain 10 energy of Puzzled Out (or 5, if you have the Secrets of the Cube skill) upon first opening the powder pouring chamber, whether you put anything into it or not.

† Grinding red flakes, leaving them in the powder pouring chamber over rollover, and then grinding them again before opening the chamber yields blood of the ancients. Otherwise, you receive red dust.

Unsurprisingly, items are not 'stored' inside the puzzle box between resets. Also, if you have more than one box, if you put something in one box, and open up another box, it will in there. Kinak hinted that the chamber is not actually in the box, but in fact some kind of unearthly-dimension-portal that all boxes lead to.

Notes

Before July 7, 2010 adding an item to the pouring chamber gave a special message. Those messages were:

Item Message
agar powder You drop a pinch of agar powder into the puzzle box's strange inner chamber. You're pretty sure it couldn't fit in there.
black spores You drop the black spores into the puzzle cube. They blend in with the duller parts of the metal almost seamlessly. You're glad to seal them up and head on your way.
caffeine powder You drop a pinch of powdered caffeine in the chamber, then shift the puzzle box back to its normal configuration.
cut Nova You pour in a dose of cut Nova. The remaining bit that won't fit into the tiny chamber slides off the cube and drifts gently to the ground.
dehydrated eyedrops You pour the dose of dehydrated eyedrops into the cube. Faintly, you remember watching something like the box shift and open, revealing… something.

Maybe it was on television and they went to a commercial break or something. Ah well, whatever.
hound dust You pour crystalline, sparkling hound dust in to the puzzle box. You somehow doubt it'll jam up the works.
metallic powder You drop in a pinch of metallic powder. The entire box quivers strangely.

You can't tell if it's excited or angry… or why it suddenly feels necessary to ascribe emotions to it.
mottled crystals You gingerly pour the crystals into the box, their noxious scent fading the moment you snap the door shut.
Nova You drop in a pinch of chalky, white Nova. Your fingers tingle a little bit after handling it, but there's no trace left on the box.
processed sugar You drop a pinch of sugar into the cube. The sweet smell utterly vanishes when you snap the latch shut.
red flakes The red flakes slide easily into the small opening, like they're meant to be there.
rinsed squid eyes The squid eyes didn't seem any less strange after rinsing them, so you shut them away in the puzzle box. There's no trace of them once the latch has closed.
shaman's dust You pour the shaman's dust into the cube. As you snap the lid shut, you catch a faint whiff of something burning.
sparkling spores You carefully shove the heavy spores into the box, jamming in as many as you can and letting a few strays spill off the edge. Strangely, you can't find any of the stray spores after you snap the door shut.
sulfur You drop a pinch of sulfur in to the puzzle box. Once you close the tiny hatch, the smell is totally gone.
tiny squid eyes You drop the bizarre squid eyes in there and decisively close the latch. Good riddance.
toxic squid eyes Soaking unnatural squid eyes in a solution of toxic mushrooms didn't make them any less creepy, which isn't terribly surprising in retrospect. Perhaps shutting them in this cube will help.
white flakes You pour the chemical-smelling white flakes into the puzzle box and seal the tiny hatch. Well, that's one way to get rid of them.
[none] You close the door and store the puzzle box safely.
